[newbie] Where to change settings, rtorrent, rutorrent or both?

Hi,
If I want to adjust settings, should I just change them on rutorrent, on .rtorrent.rc, or should I apply the same changes to both?
I'm confused...

If you want to make permanent changes, then you must correct .rtorrent.rc. If you want to change something temporary and watch - what happens, then you may use ruTorrent UI. All rtorrent-related changes will be cleaned after the rtorrent restart in the last case.

My latest issue on stoping rtorrent shouldn't be addressed here.

Before reading your answer, I was reading this tutorial (http://fsk141.com/rtorrent-the-complete-guide/), one that solves the basics (and a little bit more, I believe).
